This is probably the biggest patch in terms of items as it fixes many of the remaining issues from my todo list. Enjoy :)

New Features:
Added new evolutionarily generated enemies. These enemies now belong to three different factions and use different module sets.
On higher difficulties there is now a chance that you will permanently lose a module if it is destroyed.
New module: Targeting laser.
When you get close to an enemy, it will go into 'aggro mode' and prioritize killing you.
The game now continues updating when in the background. Useful for loading the game in the background or running the evolution mode. Please notify me if this change causes problems on your system.
Your exploration ship is now automatically saved to your hangar.
When you drag a new module from the inventory, the game will now try to guess its correct color based on other modules on your ship.
The key/controller assignments in the controller settings and the editor are now sorted.
You can no longer assign 50%/0% to modules for which it makes no sense (e.g. weapons).
The module tooltips now show the module's possible assignments.
The game application should now have an appropriate icon when running.
Bug fixes/changes:
Replaced the CC with a symmetric version.
Made the color mask stronger for some modules.
Fixed a bug that caused automatic assignments to be applied in the editor even when disabled.
Fixed a bug in the all ships camera mode.
Fixed a bug causing repeated collisions to cause no more damage. Probably.
Fixed a bug causing modules to look weird while being dragged in the editor.
Made the way the different camera modes work more consistent.
The game now only saves a ship when it is changed in the editor. Also, renaming ships no longer causes duplicate ships when restarting the game.
The speed ratings in the editor and the hangar filters are now consistent.
When you delete a ship in the editor, it will no longer remain selected.
The camera is now closer in the level view to prevent black background borders.
Balance:
Doubled the effect of the inertia absorbers.
Changed the enemy strength multipliers for higher difficulties to account for the reduced salvage ratio and increased AI aggression.
